Here are my settings:
I'm ripping my DVDs to 720x480 resolution in Native mode with Bob deinterlace
I'm using the h264 codec, pushing for 2400mb size and have two pass checkmarked
My encoding speed is set to Quality and my Audio MP3 at 192kb/s

And here is my problem:

How can I remove this strange line at the bottom? I don't mind if I have to use an external application or is there a way to do this through FairUse? Without using Bob deinterlace I have jagged lines during movement.

Other than that the rips are awesome, trying it on action movies, Hollywood, anime, everything to see how different sources work. If I could get rid of this line I would have a perfect rip everytime.

try cropping an extra 2 pixels off the bottom.
